Consistent Transcriptomic Signatures of Spaceflight: A Cross-Tissue, Cross-Species Meta-Analysis of NASA GeneLab/OSDR Data — Output Data
Abstract
This record contains the complete output data from a cross-species, cross-tissuemeta-analysis of NASA GeneLab/OSDR spaceflight transcriptomic data, spanning 121datasets across eight taxonomic groups and three kingdoms: Mus musculus,Homo sapiens, Rattus norvegicus, Arabidopsis thaliana,Drosophila melanogaster, Caenorhabditis elegans, Bacillus subtilis, andSaccharomyces cerevisiae. For each of these eight groups, per-gene consistency scores were derived using adirection-aware Fisher's method meta-analysis, combining evidence acrossindependent spaceflight-versus-ground-control comparisons and requiringdirectional agreement in at least 70% of contributing datasets. A ninth group(Bacteria, OSD-554) had only a single qualifying dataset and was analyzedseparately as a within-dataset differential expression report rather than across-dataset meta-analysis. Results were validated against knownspaceflight-responsive pathways via GO/KEGG/Reactome enrichment analysis, andcross-species ortholog overlap was assessed for the top significant genes ineach animal taxonomic group. Files included:1. gene_consistency_scores_[species]_v5.csv — per-gene consistency scores(Fisher combined p-value, FDR, direction, concordance) for genes that passedthe directional-concordance filter, for each of the eight taxonomic groupsanalyzed. Gene counts passing the filter range widely by group, from 1 gene(Saccharomyces cerevisiae, limited by only 2 qualifying datasets with just 6genes in common) to 15,024 genes (Homo sapiens). 2. gene_discordant_[species]_v5.csv — genes excluded from the consistencyranking due to insufficient directional agreement across datasets, providedfor full methodological transparency together with a reason code for eachexclusion. 3. gene_report_Bacteria_OSD554_single_dataset.csv — within-dataset differentialexpression report for OSD-554, the sole Bacteria dataset, for whichcross-dataset meta-analysis was not applicable.pathway_enrichment_all_species.csv / pathway_enrichment_summary.csv —GO:BP/KEGG/Reactome over-representation results (g:Profiler) for the topsignificant genes of each species. Bacillus subtilis pathway enrichment wasnot possible, as g:Profiler does not support bacterial taxonomy IDs; this isrecorded explicitly in the summary file. 4. cross_species_ortholog_overlap_summary.csv / 5. cross_species_ortholog_overlap_gene_pairs.csv / 6. candidate_universal_responder_genes.csv — pairwise ortholog mapping results(g:Orth) among the five animal taxonomic groups (Mouse, Human, Rat,Drosophila, C. elegans). Arabidopsis thaliana is excluded from thiscross-species step because g:Orth cannot bridge the Ensembl Plants and mainEnsembl databases, not because of a biological absence of shared orthologs. 7. collapsed_clean.csv (also provided gzip-compressed as collapsed_clean.csv.gz)— intermediate dataset: per-dataset, per-gene combined p-values and log2fold-changes after within-dataset standardization (Methods 2.2), prior tocross-dataset meta-analysis. Provided to allow independent reproduction oraudit of every per-species filtering and concordance calculation withoutrepeating the full OSDR curation pipeline. The complete analysis pipeline (curation, meta-analysis, and validationscripts, provided unmodified as run) is available both in this record(genelab_pipeline_scripts.zip) and on GitHub:https://github.com/sulthanrafiabyanhidayat-cloud/genelab-spaceflight-meta-analysisThis data accompanies the manuscript "Consistent Transcriptomic Signatures ofSpaceflight: A Cross-Tissue, Cross-Species Meta-Analysis of NASA GeneLab/OSDRData" (manuscript in preparation).
